Just FYI, I use Linux Mint with dual monitors and Tomboy notes always open where I last had them. I often shut down the system without closing my notes, and when I restart my system and click to open Tomboy notes, it also opens all the notes I had open and places them where they were. I'm not sure what is causing your issue, but perhaps it is something in your OS?
always starts in external (left), non-primary monitor
in other words starts in far left desktop
app needs to remember window positions
but alas many apps do not remember window positions or maximization state
some apps open wherever the cursor is
this is a common issue in Linux GUI
